I don't think MacPorts should include Hexley the platypus in the logo at all. He's a symbol for the Darwin OS, which MacPorts doesn't even support anymore.
Along with an icon, it also needs a modified background for the created pkg. So it's probably part of a greater "branding" effort, along with macports.org

The favicon is installed on the main site and guide. Our current Trac setup makes it tough to give MP a favicon on the trac pages, so this will probably have to wait for the new layout with Trac 0.11.
