Variants are honored when upgrading, at least for me. But negative variants are not. Is that what you are seeing? Also, what version of macports are you running?

    21I have a few ports where I have chosen to install specific variants but when I go to upgrade my choices are not remembered so I end up having to specify the variant again. This makes doing a simple 'port upgrade -u outdated' impractical, as it would causes the default variants to take precedence over my previous choices.
