:info:configure checking for libEBML headers version >= 1.0.0... no :info:configure *** Your libEBML version is too old. Upgrade to at least version :info:configure *** 1.0.0 and re-run configure.
mkvtoolnix @4.3.0 does not depend on libebml
installing libebml lets mkvtoolnix build

This library should already be pulled in through libmatroska (mkvtoolnix -> libmatroska -> libebml).

Sure looks that way. I had this problem on two different machines. Not sure why that library would be missing on both, but the deps look right to me. Guess this ticket should be rejected.
