pdb2pqr: update to new 1.8 release

The attached Portfile.diff updates the pdb2pqr package to the new v1.8 release.
It also switches pdb2pqr to use py26-numpy rather than py26-numeric.
Lastly the non-essential propka shell script is removed because the propka 3.0
in pdb2pqr is now entirely written in python.

This ticket should be closed for now and the upgrade to pdb2pqr 1.8 avoided until the apbs-tools.py in revised to be compatible with the new release.
