I've tried 

sudo port clean dmd

but the error persists. I am able to install other ports, so I do not think it is a problem on my end.

Thanks for reporting. I updated dmd, druntime, phobos, dmd-doc, dmd-tools to 2.066.1 in r128483. This commit should not cause a checksum problem.
