Is the attached .diff file now automatically included in the pymol port (i.e. will 'sudo port install pymol' now install the program itself)? Or does the .diff file need to be applied separately? If separately, do I follow the instructions in section 4.5.3 under Patch Files?

Yes, provided you run "sudo port selfupdate" first.
