Sorry, disregard the second log. It exhibits symptoms of #39135; I should have looked at it in the IRC channel before having Justin upload it. Only the first log is pertinent.

sudo port clean libstdcxx && sudo port -dk install libstdcxx +universal configure.compiler=macports-gcc-4.6

I came across this error while working on #39135. Can you try running the following? 

% sudo port clean libstdcxx
% sudo port selfupdate
% sudo port install libstdcxx +universal build_arch=x86_64
