I'm new to mac and linux- any help would be appreciated. My OS isEl Capitan Here is the error I get

makes me think you don't have the Command Line Tools installed, which should come with the necessary libraries to fulfill this check. Please install them, if you haven't already.

To debug the other error (if it persists), we need $(port work doxygen)/doxygen-1.8.10/CMakeFiles/CMakeError.log. Please attach this file.

Thanks for taking the time to debug. Both pthread.h and errno.h are located in /usr/include. I also have make in /Library/Developer/CommandLineTools/usr/bin/make. If I run pkgutil --file-info /usr/include/errno.h and pkgutil --file-info /usr/include/pthread.h I get the following.

So for some reason, your compiler happily picks up the include files when used outside of MacPorts, but fails inside? The include paths built into the compiler look fine to me, and there doesn't seem to be an error message either. I assume you already did a clean and re-try: sudo port clean cmake && sudo port install cmake?

I had not try that, but it did not help. :(

Can this be some changed permission issue with El Capitan? I have a (very) vague memory that they changed some permissions to development related resources.

There's ProblemHotlist#xcode7.2, but that would print a large error message and crash, so isn't the case here.

Additionally, El Capitan introduced System Integrity Protection that prevents you from modifying /usr/ and /bin/ and a couple of other locations, but that doesn't seem to be the culprit either (the files are there, as you can see). Have you tried repairing disk permissions, maybe the macports user cannot read /usr/include?

Actually, try putting the test.cpp in /tmp, do chmod 644 /tmp/test.cpp and do this:

sudo -u macports /usr/bin/clang++ -v -I/opt/local/include -pipe -Os -stdlib=libc++ -DICONV_COMPILES -arch x86_64 -mmacosx-version-min=10.11 -o /dev/null -c /tmp/test.cpp

Maybe that uncovers something.

What does mdfind -name errno.h print on your system?

You're probably right. I'm afraid I'm not comfortable enough around this to be of much help. I have not tried repairing disk permissions. While figuring out how I found the following (link), don't know if it helps.

Beginning with OS X El Capitan, system file permissions are automatically protected. It's no longer necessary to verify or repair permissions with Disk Utility.

Owner is set to root and group to wheel. Read access for both pthread.h and errno.h. (pthread.h also have write access for owner). Output from commands:

That leaves me completely baffled as to why your compiler seems to happily use errno.h but fails to when trying to compile CMake. Maybe somebody else has an idea?

I had what I believe was this exact same problem; a "port clean doxygen" fixed it. What's particularly odd is that this was in a brand new install of macports. A colleague had the exact same problem.
